Abstract

Porter la technologie CRISPR plus loin Les techniques CRISPR permettent le développement de technologies de détection des acides nucléiques (voir la Perspective de Chertow). En tirant parti des propriétés enzymatiques distinctives des enzymes CRISPR, Gootenberg et al. ont développé une technologie améliorée de détection des acides nucléiques pour une détection multiplexée quantitative et hautement sensible, combinée à un flux latéral pour une lecture visuelle. Myhrvold et al. ont ajouté un protocole de préparation d'échantillon pour créer une plateforme de diagnostic viral déployable sur le terrain pour la détection rapide de souches spécifiques de pathogènes dans des échantillons cliniques. Cas12a (également connu sous le nom de Cpf1), une protéine CRISPR de type V, clive l'ADN double brin et a été adaptée pour l'édition génomique. Chen et al. ont découvert que Cas12a traite également l'activité de filage de l'ADN simple brin. Les effecteurs Cas13a–Cas13d connus sont capables de cliver efficacement les ARN simples brins cibles complémentaires, ce qui représente une alternative potentiellement plus sûre à la désoxyribonucléase Cas9, car elle induit des phénotypes de perte de fonction sans perte génomique du gène ciblé. De plus, grâce à l'amélioration des fonctionnalités des effecteurs Cas13, un système appelé REPAIR a été développé pour éditer des transcrits complets contenant des mutations pathogènes, offrant ainsi une opportunité prometteuse pour l'édition de bases précise. Par ailleurs, l'ingénierie avancée de cet effecteur CRISPR permet également la détection d'acides nucléiques, autorisant l'identification de mutations dans l'ADN tumoral sans cellules via une plateforme appelée Specific High Sensitivity Enzymatic Reporter Unlocking. Résumé

Les méthodes moléculaires évoluent rapidement pour permettre le diagnostic des acides nucléiques en dehors d'un laboratoire. De telles techniques utilisent principalement l'amplification isotherme telle que l'amplification par polymérase recombinase (RPA) et l'amplification isotherme médiée par boucle (LAMP), mais n'ont pas encore été pleinement explorées pour la surveillance utilisant l'ADN environnemental (ADNe). Nous avons précédemment présenté une approche RPA‐CRISPR‐Cas pour la détection de saumon atlantique en Irlande et au Canada et dans ce manuscrit nous présentons une application supplémentaire de cette technique pour la surveillance de la truite brune et du char arctique dans le bassin versant de Burrishoole, Co. Mayo, Irlande. Dans le développement de ces tests, nous offrons une approche alternative aux tests basés sur la PCR précédemment publiés et avons évolué une approche simplifiée de la surveillance d'une seule espèce utilisant RPA‐CRISPR‐Cas, réduisant le temps d'acquisition de fluorescence de 2 h à 30 min. Cela démontre l'applicabilité de l'utilisation de tests RPA‐CRISPR‐Cas pour la détection basée sur l'ADNe au-delà du saumon atlantique avec l'avantage supplémentaire d'un temps de test plus rapide sans compromettre la sensibilité de détection.

We previously presented an RPA‐CRISPR‐Cas approach for detection of Atlantic salmon in Ireland and Canada and in this manuscript we present a further application of this technique for monitoring of brown trout and Arctic char in the Burrishoole Catchment, Co. Mayo, Ireland. In developing these assays, we offer an alternative approach to the PCR‐based assays previously published and have evolved a streamlined approach to single‐species monitoring using RPA‐CRISPR‐Cas, reducing the fluorescence acquisition time from 2 h to 30 min. This demonstrates the applicability of using RPA‐CRISPR‐Cas assays for eDNA‐based detection beyond Atlantic salmon with the added benefit of a faster assay time without compromising detection sensitivity.",

Nous rapportons la première application de la technologie CRISPR‐Cas à la détection d'une seule espèce à partir de l'ADN environnemental (ADNe). Les organismes perdent et excrètent de l'ADN dans leur environnement, tel que dans les cellules de la peau et les fèces, ce qui est appelé ADN environnemental (ADNe). L'utilisation de l'ADNe permet une surveillance non invasive avec une spécificité et une sensibilité accrues. Les méthodes actuelles emploient principalement des techniques basées sur la PCR pour détecter une espèce donnée à partir d'échantillons d'ADNe, posant un défi logistique pour la surveillance sur site et une adaptation potentielle aux dispositifs de biosenseurs. Nous avons développé une méthode alternative ; couplage de l'amplification isotherme à un système de détection CRISPR‐Cas12a. Cela utilise l'activité de clivage collatéral de Cas12a, une ribonucléase guidée par un ARN CRISPR unique hautement spécifique. Nous avons utilisé l'espèce cible Salmo salar comme test de concept prouvé de la spécificité du test parmi des espèces étroitement apparentées et pour montrer que le test est réussi à une seule température de 37°C avec une détection de signal à 535 nM.     abstract = "We report the first application of CRISPR‐Cas technology to single species detection from environmental DNA (eDNA). Utilising eDNA allows noninvasive monitoring with increased specificity and sensitivity. La diversité connue des systèmes CRISPR–Cas continue de s'étendre. Pour englober les nouvelles découvertes, nous présentons ici une classification évolutive mise à jour des systèmes CRISPR–Cas. La classification CRISPR–Cas mise à jour comprend 2 classes, 7 types et 46 sous-types, comparée aux 6 types et 33 sous-types de notre enquête précédente il y a 5 ans. De plus, une classification de la voie de signalisation dépendante des oligoadénylates cycliques dans les systèmes de type III est présentée. Nous discutons également des fonctionnalités alternatives CRISPR–Cas récemment caractérisées, notamment les variants de type IV qui clivent l'ADN cible et les variants de type V qui inhibent la réplication de la cible sans clivage. L'analyse de l'abondance des variants CRISPR–Cas dans les génomes et les métagenomes montre que les systèmes précédemment définis sont relativement courants, tandis que les variants plus récemment caractérisés sont comparativement rares. Ces variants à faible abondance constituent la longue traîne de la distribution CRISPR–Cas chez les procaryotes et leurs virus, et restent à être caractérisés expérimentalement.
